It works for me (master)

Setting IntranetUserCSS with
  body{color:red}

http://kohadev-intra.mydnsname.org:8081/cgi-bin/koha/circ/circulation.pl?borrowernumber=5
=> All is red

http://kohadev-intra.mydnsname.org:8081/cgi-bin/koha/circ/circulation.pl?borrowernumber=5&DISABLE_SYSPREF_IntranetUserCSS=1
=> All is black
