I used git to download the latest koha.git version, it still came up with 3.00.01.061.

Sounds like you're pulling HEAD instead of 3.04 - and you just need to switch which branch you're using to the 3.x branch.

What is the actual error you are getting, and what branch are you on?

I suspect your git clone is a little messed up
