A couple things are going on here:

[1] The script only checks files whose extension is .pl.  This is why svc/bib,
e.g., was missed.
[2] About half of the scripts in your list (e.g., admin/aqbookfund.pl) were
present in 3.0.x but are not present in 3.2.x.  fix-perl-path.PL is usually
invoked from the makefile, and also only touches files in the manifest.
