So there appears to be no support for this configuration right now.
Implementing probably means:
Update Makefile.export to support __RUN_DIR__
Update rewrite-config.PL to support __RUN_DIR__
Update rebuild-zebra.pl to use __RUN_DIR__ instead of /var/run

I don't think we need this step since we won't chown this directory:
Update Makefile to support KOHA_DEST_RUN_DIR
