One question.
Were you running from user account or system account?
Where you running from an upgrade or a fresh install?

My scenario, I drop'd the db, created an empty one, did the web install and was
using the system account.

root -> group 1 -> subgroup 1 & subgroup 2
add libraries to subgroup 1 & subgroup 2
attempt to delete root.

I'll reattempt after lunch.
