Turns out that the easier way to do this was to create "misc/koha_plugin.pl"
which will be called by koha-plugin...

koha-shell -c "perl misc/koha_plugin.pl --uninstall
Koha::Plugin::Com::ByWaterSolutions::CoverFlow" kohadev
