You are right , this seems to be about just facet display !

but there is really problem about the URLs too .

when the patch in  bug
6554<http://bugs.koha-community.org/bugzilla3/show_bug.cgi?id=6554>
was applied , the problem solved for both facets display and URLs

now it reverted so the problem come back to 3.12 and master .

so I file a new bug about this :

I hope some one have a solution
