Hi Paul,

could you send the result of
printenv | grep 'KOHA_CONF'
and 
printenv | grep 'PERL5LIB'
?
Not only for the user 'koha' but also for users 'paul' and 'root'.

The best is to check the values before start the  "automatic" upgrade

In general where do you setup the environment variables KOHA_CONF and PERL5LIB ?
