To answer this question... I don't think we have many options. If we don't store them in koha-conf.xml then we'd need to store them in plain text in some other file.
Ok I say that... but yeah maybe koha-conf.xml isn't great because we can't update it programmatically. That is, if we need to update encryption algorithms, we currently don't have a way of doing that automatically.
