Well, if it were a permissions issue, it wouldn't have been resolved by replacing the new file with the old one.
It could be depending on the permissions of the new one. Permissions issues are a classic problem when it comes to Zebra indexing with Koha.
Especially since the problem appeared after a specific update, and to solve it, you had to search your archive for a version with a working file by trying different versions. And after the problem appeared, all subsequent versions come with a broken file, which has to be replaced with the old one, and indexing starts working again.
That does sound very odd and we haven't gotten any other reports like that. What's the problem file?
