I updated Debian along with the Koha update, and indexing stopped working. Then, to figure out the cause, I installed Debian 12 on a virtual machine and installed the updated version of Koha, but indexing didn't work. As an experiment, I copied the old version's rebuild_zebra.pl file to Koha's working directory, and indexing worked. Then I copied this file to Koha's working directory on a Debian 13 machine, and indexing worked there too.
Those files are unlikely to have changed recently, so it could be that you're having problems with your permissions.
