That's what happens when you reindex as root, yes. However, it's not
what happens when you use koha-rebuild-zebra as root, it's what happens
when you run /usr/share/koha/bin/migration_tools/rebuild_zebra.pl,
because it doesn't know about the packages.

It doesn't. koha-rebuild-zebra is smart enough to know what user to do
the indexing as, and change appropriately. Let it do its job. It
potentially has to rebuild the indices of many koha instances. It can't
do that if you don't run it as root.

We put root in there for a reason, we know what we're doing.

No, it's not. It knows what it's doing. You're trying to second guess
it, and that's why things aren't working.
