Overwritten normally means deleted as union catalogues doesn't supply Koha-specific fields. I am thinking that we could edit koha/C4/Letters.pm adding $mail{smtp} = 'my.mail.server'; I am not sure how the settings are passed to Letters.pm however. What does everyone else think?
